I have a device declared in RMS. Because of its remote location, most of the time the device is not connected to RMS. I was wondering if there is a way I can tell RMS to execute (only once) two commands (toggle a GPIO) in the modem once it becomes online.

Could you please clarify what exact GPIO commands you are referring to?
I believe the functionality you are looking for could be achieved using RMS Alerts & Automation (Management → Alerts & Automation). You can configure a rule where the IF condition is that the device status changes from Offline to Online, and then add an action to execute a predefined Task Manager action with the required input/output commands:
