By default RUTXR1 automatically have 2 VLANs created - one for LAN and one Wired WAN interfaces. These two VLAN instances cannot be deleted
Besides that, you also can’t use those VLAN ID’s to bind them to a created interface, eth0.1 and eth0.2 are nothing the list to select them.
But I have an existing network using VLAN ID2 where the RUTXR1 is now planned to be the main router. Do I really need to reconfigure all switches and devices because of this?

you can use VLAN2, just manually enter eth0.2 into physical settings like this:

Are you sure that won’t conflict with wired WAN? It seems to be internally used for that.
Could this be done remotely? I do access the RUTXR1 over WireGuard so I might lock myself out if I change WAN settings…

Nope, doesn’t work at all.
As soon as I untag the WAN from VLAN ID 2, no matter if I assign another VLAN ID, WAN fails completely.

If you are planning on using VLAN2 for a different port apart from the WAN port, then you first have to re-assign a new VLAN for WAN port (i.e. VLAN3). It should look similar to this.
