Does Teltonika provide any feature on RMS to store custom logs generated from the routers? So for example if custom software is running on a RUTX09, is there a way to send these to RMS such that they can be inspected?

Unfortunately, RMS does not have these features for third-party devices and software. Because RMS is a management system and not a data logger. RMS is the sole way to obtain event logs and reports regarding teltonika router parameters only.
May be, you can set up remote logging from “official” openwrt, to implement, what you want. This will bypass RMS, of course, and the remote logs have to be accepted on a properly configured public server, running syslog-ng, for example.
